No, Time Machine will see that your entire multi-gigabyte virtual machine -- which it considers a single enormous file -- has changed, and will back up a new copy of the multi-gigabyte file every time it sees the slightest change in the VM. This is a Very Bad Thing, if only because it will rapidly fill up your backup disk, perhaps even within hours if you use Parallels regularly and have a large VM.
Future versions of Time Machine may well include a preference setting allowing the user to change the backup interval from one hour to, say, one week. For now, however, the best thing to do is exclude the Parallels VM completely from the automated backup using the Time Machine preference pane. You can then back up the VM manually to the same external volume as you see fit.

Ive got Time Machine running on my macbook and that covers the backup of almost everything, but there are also a few programs that i have to run on windows that i use parallels for.

Can Time Machine backup the windows parallels files at the same time ?

Only when the Windows VM is NOT running.

When the VM runs the files are in use and in such a way that a snapshot-backup (which is what Time Machine does with 'open' files) is useless.You will get a backup of the VM's files but they will 99 of a 100 times not be usable to recover the VM.

(Same is true for VM's in VirtualBox or VMWare Fusion too.)
